In 1871, the Trustees of the Methodist Episcopal Church purchased land for $150 from Dr. Johnathan W. and Helen Marshall. The new church was completed in 1871 and the congregation held a dedication ceremony on February 22, 1872, where donations totaling $900 helped offset the construction cost of $2,500. The church was later renamed the Methodist Church of Wilton.

By 1965, attendance declined and the congregation merged with the Gurn Spring Methodist Church. In 1970, the Trustees of the Troy Annual Conference approved a plan to repurpose the vacant Wilton church. The following year, the Trustees of the Gurn Spring United Methodist Church conveyed the church to the Wilton Heritage Society for $1.00. As of 2022, the former church remained the home of the Wilton Heritage Society and Museum.
